SPWeb.ApplyTheme results to missing CSS files?

Hello,

I have a custom Composed look which appears to work just fine if I apply it via the UI. However when I apply it using SPWeb.ApplyTheme or SPTheme.ApplyTo I end up with a site missing 2 out of the box CSS files.
